Before European settlement, the Kumeyaay people lived along Peñasquitos Creek. After Mexican independence the land became part of the Rancho Santa Maria de Los Peñasquitos, granted to Francisco María Ruiz in 1823.
Around World War II the U.S. Army used the area as a test site. The Navy ran an auxiliary landing field there, called Hourglass Field. The field later became the site of San Diego Miramar College and Hourglass Field Community Park.
Los Peñasquitos Canyon, on the northern edge of Mira Mesa, shares its name with that grant.

A housing boom began in 1969 and covered about 10,500 acres (42 km2). Mira Mesa was one of the earliest areas of suburban growth along the Interstate 15 corridor. At first, development ran ahead of services, and the area lacked schools, shopping and other services.
For many years the naval air station next door, NAS Miramar, separated Mira Mesa from the rest of the city. The base is now Marine Corps Air Station Miramar.
The Mira Mesa Market Center opened in 2000. It was part of the shopping that arrived after the early years, when the area lacked services.
